From the information that you gave, I gather that there had been wholesale removal of files/folders, with no backup.
If I understand, correctly, what was done, there is no way that the Profile, in which bookmarks and cookies reside, was not damaged. And, this was not done by the malware, and it would apply to Seamonkey, as well as Chrome. As for the cookies, it does not matter if they are removed or not, but if entire files are missing, it is no surprise that there is a mess. Can you open either Seamonkey or Chrome, at all?
