You are correct that there will be problems with JPEG files, but it is not due to the fact that not all all files are uninstalled. What is left can be used by another later installation. The problem is if you uninstall without unchecking the default which you must have checked in your Preferences/Advanced/System. This was definitely a problem with NS6.0, and there is a removal tool which you can get at
