Thunderbird 3.x behavior

I am been griping, more than once, about the fact that Thunderbird 3.x has more defects than good features.
In general, new accounts are difficult to set up, and it is impossible to do anything, especially, having multiple accounts till every new mail has been downloaded. Just annoyingly slow.
I have kept 2.0.0.24 till yesterday, but gave it up since Secunia PSI kept bugging that it was not secure.
So, I am relying on TB 3.1.10, and it opens with an Alert. That the "folder" is being processed, and to press OK to proceed. Only then, downloads proceed. Typically, I can get to minor accounts, as each one becomes available after downloading its new mail. It may take up to five minutes before I can access all accounts.
Is anyone else getting the Alert?
