Whatever you describe is totally alien to me. So, I will try to tell you what I understand. You say that you click on the Inbox. Where? Typically, you should get the account folders on the left, and the headers of the mail on the right. If you have a problem with .msf (header) file you may see duplication and more of the headers, or nothing.
I don't have any idea about a bunch of e's.
When you delete a message, it ends up in Trash folder, and is taking out of sight, but is not removed from the Inbox, till the folder is compacted. If compacting never occurrred there may be some problems in completing the job, but you will have to explain a bit better this ee stuff.
Also, remember that anything which is done on the hard drive must be done with program closed.
